Bitterroot Brewing in Hamilton and Big Sky in Missoula would be great additions since you'll be passing that way.  

 

Also, Goldbug (Elk Bend) Hot Springs  is well worth a  hike and a soak if you're travelling up that way, it'll be between Challis and Salmon coming from the south.

You know start with an IPA end with a Porter. I'm planing on staying off the interstates as much as I can and drive about 300 mi a day.  Stop some place interesting, look around, get dinner, and camp close by preferably for free.  I used  https://freecampsites.net  goggle maps, and  http://www.campscout.com to find potential camp sites. Some are not so great like RV parking at the ferry docks, but they help getting to the next destination.  My wife will meet me in Anchorage, so we will stay in nicer places for a loop around Alaska, then i'll drive back, visit my daughter in San Francisco and brother in Santa Fe.

Wow... I hope you have a blog or will report as you go here at WTW in trip reports. A website? I love IPA's Harpoon being my main go 2. My Nephew lives in Homer and I will drive my Eagle (on a new 2016 Colorado diesel) there in summer of 2017. I have already been planning the trip. Like you, it's a long haul and like you, my wife will fly from here in New England to Seattle. I will take a couple weeks to drive out.( I already copied your itinerary into my computer as All those brewery stops right near a place to camp is a great way to go). We will take the ferry from Bellingham to Whittier (as you) and after my nephews wedding we will cruise around the state as much as possible. We will drive to Seattle (she hops the flight home) and I will hit the slab for a fast as possible ride home.  I really hope you have as great a time as I imagine.

O yes Harpoon IPA, one of my old collage buddies lives in Windsor, VT and I when I worked for Raytheon I spent a lot of time in Boston.  It looks like I'm in for some snow in Wyoming but also clear a moonless night with a good view on the Milky Way.  I'm looking to get some nice sky photos. 

 

I modify my schedule and leaving a day early, and added an extra day taking the back roads to Lander to camp around Atlantic  City WY.

Sounds like a fantastic trip. Visited Skagway Brewery a few years back. I usually don't care for beers that are flavored, but enjoyed the Silver Tip Ale.
